An unknown vessel from beyond the orbit of Jupiter is detected heading for Mars, the united Earth send a substantial force to intercept it.

The vessel, a Jovian Chulip opens a dimensional Gate through which hundreds of warships and thousands of robots advance, the United Earth weapons and armour prove to be ineffective against the shielded Jovian attackers, and their ships are destroyed.

The flagship of the United Earth force makes a suicide run at the Chulip, which was heading for the planets Northern polar region, the Chulip is knocked off course and crashes into the Utopia colony, a largely civilian city. The colony is totally destroyed.

The colonists, including Akito Tenkawa are sheltering in caves under their colony and survive the initial impact a Jovian insects break through the shelters walls. Akito tries to fight off the robot using a civilian tractor unit but more robots enter the shelter and Murder the surviving colonists.

Akito managed to survive the attack but he does not know how, he is now working in a restaurant on Earth but everybody thinks that he is a cowardly pilot escaping from the fighting because he has a Nano machine implant used by pilots. As the fighting gradually draws closer to the city where he is living, the recurring terror of his experiences on Mars forces him to flee from the area under attack. While leaving the city he accidentally meets with Yurika Misumaru though he does not recognize her until he discovers a photograph of himself as a small boy among her luggage, which was flung from her car, hitting him while he was fleeing the city.

Pursuing Yurika to discover if she has information about the death of his parents, Akito comes across the compound where Nergal is preparing the Nadesico for its first flight. He is caught trying to enter Nergal's compound and is interrogated by Mr. Prospector about his intentions and about how he escaped from Mars. Though he doesn't reveal it at this stage, Mr. Prospector knows about the death of Akito's parents, and agrees to allow him onboard the Nadesico as a general hand in the ships galley.

The ships Pilot Jiro Yamada begins to test one of the ships Aestavalis robots despite the protests of the chef engineer Seiya Uribatake. Jiro falls and breaks his leg several, minutes latter a scout force of Jovians attacks the Nadesico, forcing it to depart early.
 
The ships only pilot  Jiro is injured and can not fight, but as the Nadesico begins to consider viable options, Akito, using his Nano controller exits the Nadesico in an Aestavalis hoping to flee from the battle, instead he decoys the insects away from the Nadesico and begins to fight them as they swarm to attack his robot.

The Nadesico emerges from the water, having put a safe distance between its self and the base complex it fires its Graviton Blast cannon, destroying the remaining Jovians.

Thinking that Akito is a hero and had left the Nadesico to defend the crew Yurika congratulates Akito and fixes it in her head that he actually returned to her life because he is in love with her. Though he disagrees with her loudly Yurika is off in her own little world, in which Akito has returned just to protect her
